I wouldn't worry about the effect on cooling. I've ridden extensively in Southern Europe where you can be at sea level at 40 Celsius (104F) and not long after be at 9000ft just a few miles north of Nice. I would be more concerned about overheating at sea level at 1 atmosphere pressure than at a lower pressure at altitude with a much cooler ambient temperature.

Fueling at altitude. Now that is a different matter. It's less common nowadays with fuel injection but in my travels I've seen quite a few bikes conk out well before they have got to the 9000ft summit of the Col de la Bonnette. Modern bikes are very good at adapting to different O2 densities with their fancy electronics and algorithms.
