The top case creates less aerodynamic drag than no top but two side cases, so you'll get better mileage running just the top. 

My side cases are from Harbor Freight.  $50, plus some hardware.  Totally waterproof with a tounge and groove rubber seal.  Road proven with two trips half way around the country.

I've loaded this bike up with 80+ lbs of bags riding solo, and 50+ lbs riding double; no issues.  The bike doesn't care.

I'm not too crazy about the non waterproof soft side bags that came with the Niken GT, so I installed a  Shad 58X Expandable Top Case. Plenty of room for 2 XL helmets and with the 50/50 weight distribution on the Niken I don't notice it back there.

I'm a top case guy.  Keeps a slim profile for when lane splitting is needed.  A laptop can lay flat in it.  Never see it when on the bike.  It's just there whenever you arrive at destination!  Only downside is if you cover your bike it leaves a big profile due to its height.
